The bovine tuberculosis (BTB) Genotyping team within the Bacteriology Department are currently looking for a Microbial Genomics Scientist responsible for the processing of whole-genome sequencing (WGS) data, phylogenetic and modelling analysis to support epidemiological investigations of BTB outbreaks, including generation of reports and liaison with stakeholders to support on interpretation of findings. This role may also involve cover laboratory work in Containment level 3 (CL3) facilities for preparation of cultures and maintenance of the TB isolate collection.
Job Description

Person specification
We are seeking proactive and ambitious Microbial Genomics Scientists who will work in an interdisciplinary environment providing their genomics expertise to support analyses of WGS data for the investigation of BTB transmission as well as to exploit the genomic data to provide insights on the epidemiology of the disease that will contribute to the control of BTB.
Applicants must be currently resident in the UK and have at least three years continuous UK residency in order to start the mandatory Counter Terrorist Check security checks that is required to work at APHA Weybridge.
The Successful Candidate Will
* Perform high-quality and reproducible analysis of Mycobacterium bovis WGS data as part of the Agency's response to bovine TB outbreaks and use case studies to derive fundamental and reliable data for effective policy decisions
* Prepare technical reports and present findings (oral or poster presentations) to relevant scientific and stakeholder meetings (internal and external meetings)
* Support and advise field staff on the interpretation of results informing on breakdown source and ongoing management of TB breakdowns
* Communicate and work closely with scientists within the BTB Genomics team as well as bioinformaticians, software developers, data scientists, APHA epidemiologists and Veterinary Officers to build working relationships, and to ensure that information is being shared as appropriate and requirements are being met
* Investigate, upgrade and validate bioinformatics workflows for data processing, phylogenetic and transmission modelling analysis
* Contribute to and support research projects by performing literature reviews, assisting in research design, analysing data and writing reports/ peer-reviewed scientific articles
* Participate in scientific discussions, workshops and training with regards to the use of WGS for understanding disease epidemiology
* Exploit the sequencing data to provide advice on possible improvements to the TB control programme
* Contribute to scientific outputs in the area of Bovine TB genomics by exploiting in house surveillance findings
* Liaise with internal and external collaborators (e.g. collaborating institutes, Public Sector Establishments and Universities)
* Communicate with and support members of the team
* Be willing to be trained to work in CL3 laboratories to perform culture work, heat-inactivate isolates and maintain the TB culture collection for cover purposes
* Have knowledge of microbial genetics/genomics
* Have practical knowledge and experience in next-generation sequencing data processing and phylogenetic analysis
* Have Strong organisational skills and the ability to work on multiple projects and prioritise workloads
* Have experience in successful communication of complex scientific data to non-specialists.
* Have experience in command-line environment
* Have experience in both Windows and Linux operating systems
* Have experience writing code in a programming language such as Python, R or Nextflow
* Have experience in version control, such as git

BSc or MSc Degree in Biological Sciences with an emphasis on Microbial Genetics/Genomics or other relevant discipline.

Working Pattern
This post is laboratory based and requires you to be working at the Weybridge site five days per week. This role is full time and based at the Weybridge site.
